Johann Wilhelm was born in Vienna on 5 January 1700, the son of Johann Leopold Donat Trautson, 1.Fürst zu Falkenstein and Maria Theresia Ungnadin, Gräfin von Weissenwolff, daughter of Michael Wenzel Ungnad, Graf von Weissenwolff and Gräfin Ernestine Faustina Barbara Montecuccoli. On 23 April 1722 he married Maria Anna Josepha Ungnadin, Gräfin von Weissenwolff, daughter of Franz Anton Ungnad, Graf von Weissenwolff and Gräfin Maria Franziska von Lamberg. Maria Anna's father and Michael Wenzel Ungnad, Graf von Weissenwolff, the maternal grandfather of her husband Johann Wilhelm, were half-brothers, both sons of Helmhard Christof Ungnad, Graf von Weissenwolff. Johann Wilhelm and Maria Anna had six children, but only their daughter Maria Josepha would have progeny, marrying Carl Joseph Anton, 5.Fürst von Auersperg, and had progeny.

After the death of his first wife Maria Anna in 1730, Johann Wilhelm married Gräfin Maria Franziska von Mansfeld, daughter of Farl Franz, Fürst von Mansfeld und Fondi, and Gräfin Maria Eleonore von Mansfeld. They became the parents of three sons and a daughter; only the daughter, Maria Anna, reached adulthood and married.

In 1760 Johann Wilhelm sold the Palais Trautson to the Royal Hungarian Life Guards regiment (the königlich-ungarischen Leibgarde).

Johann Wilhelm died in Vienna on 31 October 1775. The Trautson line died out with him. After protracted disputation the Trautson estates Falkenstein and Poysbrunn came to Carl Joseph Anton, 5.Fürst von Auersperg, the husband of his daughter Maria Josepha.
