Margaretha van Bourbon, (Moulins, 5 februari 1438 - Pont-d'Ain, 24 april 1483) ook gekend als Margaretha van Berry was een prinses van de tak Bourbon van het Huis Capet.
Margaretha was de dochter van Karel I van Bourbon en van Agnes van Bourgondië. Ze huwde op 6 april 1472 met Filips van Savoye, prins van Piëmont die in 1496 de zevende hertog van Savoye werd. Met hem had ze drie kinderen:
Louisa van Savoye, gehuwd in 1490 met Karel van Orléans (1459-1496), huwelijk waaruit de laatste Valois werden geboren (1515-1589)
Hiëronymus (jong gestorven in 1478)
Filibert II van Savoye, de tweede echtgenoot van Margaretha van Oostenrijk.
Zowel Margaretha als Filibert en zijn vrouw Margaretha liggen in de kerk van Nicolaas van Tolentijn begraven, deel van het koninklijk klooster van Brou.
