Op de avond van 2 oktober 1944 werd Van Hoften van huis gehaald en naar het politiebureau gebracht. De volgende ochtend is hij samen met houthandelaar Jacobus Petrus Bunnik (11 april 1898 Alphen aan den Rijn) op de Schothorsterlaan in Hoogland als represaille gefusilleerd. De twee mannen werden doodgeschoten op de plek waar verzetslieden op 29 september 1944 NSB'er en landwachter mr. Joannes Frima (13 februari 1890 Groningen) hadden geliquideerd. In de Amersfoortse wijk Rustenburg is de Van Hoftenstraat naar de vermoorde arts vernoemd. Aan de Schothorsterlaan werd in 1946 een monument onthuld ter nagedachtenis aan de beide represailleslachtoffers.
Van Hoften is begraven op de Gemeentelijke Begraafplaats Rusthof in Amersfoort, vak 9, grafnummer 307.
