Vlagtwedde is ontstaan op een van de zandruggen die in het voormalige Boertangermoor lag. De huidige kerk stamt uit de dertiende eeuw, maar er wordt al een kerk in Vlagtwedde genoemd op een lijst van kerken van de abdij van Corvey uit 1150. Vlagtwedde was een van de vijf kerspellen van Westerwolde.

Bij de invoering van gemeentes op het platteland, in 1811 wordt Vlagtwedde een gemeente. In 1822 werd de oude gemeente samengevoegd met Bourtange tot de huidige gemeente Vlagtwedde.
