    Bronnen geven aan dat al in de 13e eeuw een (waarschijnlijk houten) kerk op deze plaats stond. In 1335 spreken de bronnen van de grote kercke, wat duidt op een stenen gebouw.
    In de vroege geschiedenis van de kerk was ze enkel in gebruik voor katholieke diensten. Met de Beeldenstorm in 1566 veranderde dit, al doen de preekstoel met zijn renaissancistische houtsnijwerk, de wapenborden en twee ramen van de Goudse glazeniers Dirck en Wouter Crabeth nog terugdenken aan de katholieke periode.
    De kerk werd oorspronkelijk als kruiskerk gebouwd. Tussen 1434 en 1455 werd het schip echter uitgebreid met zijbeuken, waardoor de kruisvorm verloren ging. Deze vergroting maakte de St. Jacob tot het eerste voorbeeld van het Haagse hallentype, een type hallenkerk dat daarna in met name het graafschap Holland op grotere schaal zou worden ingevoerd. Bij dit type hallenkerk zijn de traveeën van de zijbeuken elk voorzien van een hoge topgevel met een eigen kap die dwars staat op het dak van de middenbeuk. Deze constructie maakte het mogelijk de zijbeuken van grote vensters te voorzien.
