Tijdens een van de ontvangsten ontmoette de calvinistische Emilia haar toekomstige katholieke echtgenoot http://nl.wikipedia.org/wiki/Emanuel_van_Portugal">Emanuel van Portugal (1568-1638) met wie zij in http://nl.wikipedia.org/wiki/1597">1597 in het geheim trouwde.

Maurits was fel gekant tegen dit huwelijk (vanwege de katholiciteit van de Portugees) en probeerde het paar uit elkaar te drijven. Toen dat ijdele hoop bleek werden Emilia en Emanuel verbannen van het hof. Het duurde ruim tien jaar voor Maurits zich bij dit huwelijk kon neerleggen. Emilia zat in http://nl.wikipedia.org/wiki/1625">1625 aan het sterfbed van haar broer. In de laatste jaren van hun huwelijk woonden Emilia en Emanuel gescheiden.
