The main thing I have found is that Emma did remarry after Simeon's death. 3rd September 1876 at All Saints, Leamington Priors, Emma Maria Smith (father Thomas Cotton) married William Reynolds. I think Thomas Cotton must be a mistranscription for Thomas Scotton. I still couldn't find Emma in the 1881 census but an Emma Reynolds of the right age (52) died in the Warwick registration area, which covers Leamington, in the first quarter of 1881. There was also a William Reynolds aged 52 registered in Warwick as dying in quarter one of 1879, although there is no way of knowing without sending for certificates if this was Emma's husband.

Emma's child Thomas was born without showing a fathers name on the birth cert. He may or may not have been a son of Simeon Smith.

I've tried the 1861 census again and am fast coming to the conclusion that Thomas missed being recorded. Some of my family seem to be particularly adept at not being noted.
I may be repeating stuff you have already found but here's what I've discovered so far. I've tried tracing the other children of Simeon Smith and Emma Scotton to see if that might give me any clues about Thomas, although I haven't spent a huge amount of time on that. It hasn't helped at all with Thomas but, as well of course as James and Thomas, I found the baptisms of Elizabeth, Emma and Mary Smith, all recorded on IGI at All Saints, Leamington and I found the birth, though not christening of John. Haven't yet found George. In the 1871 census I've found a couple of possible entries for Elizabeth and Emma, both as servants but with right birthplace and age, although it may not be them, but I haven't found what happened to Mary who would only have been around 12 and I would have expected her to be with her parents still. She may of course have died and there are a number of deaths of Mary Smiths in the right area.
It is interesting that Thomas was christened as Thomas Smith. We'll probably never know if he was simply called Thomas Smith or whether there was some kind of formal adoption. As I understand it adoption certificates didn't come into general use until the 1920s. There might be some sort of note in the church records I suppose.

I believe that William Reynolds had also been married previously to Elizabeth Broadhurst, whom he married 17 April 1849 at All Saints, Leamington Priors. I can't be sure of this but I think it is likely, particularly as an Elizabeth Reynolds aged 51 died in the right area in 1871.
I'm just grabbing an odd hour here and there when I can so my research is a bit piecemeal at the moment. I know it would be very difficult to prove 100% that this illegitimate son of Emma is the right Thomas Scotton but I feel 99% happy and am willing to go with that. When I thought Thomas was probably the son of the farmer John Scotton, the thing that always niggled at me was the fact that they were a prosperous family and that didn't feel right. I always felt our Thomas should come from a poorer background.
Attached, at last, is a copy of the birth certificate. I assume you don't want a copy of the marriage certificate of Thomas Scotton and Harriet Thurston See as I only got it in order to eliminate one Thomas. However I am happy to scan it in if you want to see it.
